Quigley Lab - Assistant or Associate Specialist

The Quigley lab studies study tumor biopsies from men living with advanced prostate cancer, a lethal disease with no cure. We are seeking a bioinformatics specialist to contribute to projects that define how resistance to targeted therapy arises, and how genomic and epigenomic alterations determine which patients will benefit from a therapy. Recent projects from our group have been published in Cell, Nature Genetics, and Cancer Discovery (see https://quigleylab.ucsf.edu). We collaborate with clinical groups at UCSF and around the world to generate our own data, employing deep whole genome, exome, transcriptome, whole genome bisulfite, 5-hydroxymethylcytosine, and ATAC sequencing. Projects are analyzed on a shared CentOS cluster using a wide variety of tools.

Required Qualifications:

• Specialists appointed at the Assistant rank must possess a master's degree or a baccalaureate degree with 3 or more years of research experience in a biological or computational discipline.
• Specialists appointed at the Associate rank must possess a master's degree (or equivalent degree) or at least five to ten years of research experience in a biological or computational discipline.
• Expertise in programming in at least one language such as R, Python, Perl etc.
• Proficiency with Unix, command line tools, and shell scripting.
• Proficiency writing code to manipulate text files.
• Excellent organizational and interpersonal communication skills (verbal and written).
• Willingness and ability to learn new computational tools and methods and skills for changing research priorities.
• Ability to work independently and as a member of a research team.

Preferred Qualifications

• Detailed knowledge or a degree in bioinformatics, computer science, statistics, mathematics, data science, biological engineering, molecular biology, or related disciplines.
• Experience or enthusiasm to learn bioinformatics analysis of high-throughput bulk and single-cell genomic datasets such as RNA-seq, ATAC-seq, ChIP-seq, lipidomics, metabolomics etc.
• Expertise in R or Python programming and shell scripting in a Unix/Linux-based HPC environment.
• Experience working with version control systems such as Git, GitHub and reproducible computational research practices including Jupyter or Google Colab notebooks and AWS.
• Knowledge of statistical methods for data analysis, preferably with applications to high-throughput genomics.

Candidates interested in working in the lab for at least two years are preferred. Applicants must meet requirements by the time of the appointment.

Appointees in the Specialist series will be expected to engage in specialized research, professional activities and do not have teaching responsibilities. Specialists are expected to use their professional expertise to make scientific and scholarly contributions and may participate in University and Public Service.
