Function/Duties of Position

Oregon Health and Sciences University seeks applicants for a full-time Genome Informatics Lead position at our facilities in Portland, Oregon. The employee will serve as a primary contact with a team of embryologists and experimental scientists, and will have a key role in generating, storing, processing and analyzing large-scale next-generation sequencing datasets and interpreting the results of the analysis with a goal to extract biological information from complex large-scale high-throughput data.

The position requires a Doctorate degree (or foreign equivalent) in stem cell biology, biomedical science and technology, or related field, 36 months of postdoctoral training in reproductive genomics and gamete biology, and the following skills, which may be gained as part of or concurrently with required training: NGS platforms, specifically those utilizing the sequencing by synthesis technique; independent and unsupervised computational analysis of the next-generation sequencing datasets (bulk and single cell) from human and mouse gametes, embryos, and ESCs; working with common bioinformatics file formats (FASTQ, SAM/BAM, VCF, BED); existing bioinformatics tools (FastQC, BWA, GATK, BLAST, samtools, bedtools, bcftools, freebayes, etc.); Independent proficiency in mouse and human pluripotent stem cell culture techniques (iPS reprogramming and ESC derivation; freezing, thawing, maintenance and characterization of iPS/ESC cultures); R and/or Python programming skills with emphasis on data science; setting up cluster-based and/or cloud-based computing and storage solutions for execution of NGS pipelines; computing in a Linux environment; exploratory data analysis and visualization; using version control systems; designing custom sequencing panels.
