NGS Variant Scientist

Our Medical Directors and seasoned technical staff have many years of experience in clinical testing and test development and are dedicated to providing the best quality service for physicians and their patients.Through our close partnership with the Knight BioLibrary and Histopathology Shared Resource Laboratories, research investigators can gain access to human biological specimens, histology, and immunohistochemistry services.

This individual will be a laboratory leader who will focus on the complex process of designing the NGS assays/processes/experiments and determining the clinical/medical interpretation of the many heterogeneous variants defined by next-generation sequencing of human cancer samples within our translational research/clinical diagnostic lab. This individual must be able to work independently and with a team of scientists and molecular pathologists to design new experiments/assays and interpret sequence variants in hematologic and solid tumor samples. The routine interpretive assistance tools will be comprehensive medical literature searches, online genomic databases (COSMIC, etc), KDLs in-house genomic database, and a variety of NGS variant interpretive software tools. The routine work products will be 1) standard operating procedures (including research papers and grants) for new NGS-based research and clinical diagnostic projects; and 2) written variant reports (for patient charts) classifying NGS-derived variants by clinical significance and detailing their biochemical and clinical relevance. This individual will also regularly interface with bioinformaticists in developing the NGS analysis and reporting pipelines. Opportunities for participation in research projects/grants/papers will be plentiful. This individual will be located within OHSU Knight Diagnostic Laboratories and will report to the Laboratory Directors. Duties Include:

• Interpret and classify NGS sequence variants in cancer samples
• Analyze raw and pipeline-massaged data from next-generation sequencing experiments
• Be part of the NGS leadership team that develops/validates/troubleshoots new NGS assays
• Plan, execute, analyze, and write up results for research projects
• Mentor/train/teach other lab members (fellows, residents, technologists, faculty)

• Doctoral degree with major courses in relevant genomics-based field
• 5+ years of practical post-doctoral NGS-based data and/or variant analysis experience
• Candidates with a Doctoral degree and 3+ years ofpractical post-doctoral NGS-based data and/or variant analysis experience will be considered at the Assistant Staff Scientist level
• Ability to prioritize multiple tasks at one time
• Must have excellent communication, analytical and organizational skills: both written and verbal
• Ability to work independently and as part of a team while being collaborative in resolving problems
• Must be proficient with computers running Windows and PC applications (e.g. MS Excel, Word, PowerPoint) and NGS interpretive software
• Experience in analysis of NGS variants/mutations using various software/bioinformatics tools, and a working understanding of bioinformatics
• Must be able to learn new software tools for NGS variant interpretation and classification

• Ph.D. with NGS analysis and variant interpretation experience
• In depth understanding of cancer genomics, NGS, and variant interpretation; PUBMED literature review, NGS variant interpretive software tools; design of NGS assays. Experience in a clinical diagnostic lab environment optimal (not required)

• Familiarity with cancer, population, and gene/variant databases, in silico predictive algorithms, and structural variation tools
